I think perhaps you want the screen in the most outside track, then the storm windows interior to that, so you can lift them to get fresh air.

We have old aluminum combos, they are designed so one storm goes in the upper most outside track and the screen goes in the same track but below it? Then a movable storm goes into the track inside of those, so it can go up and down. Then our wooden house windows are on the inside of these.

ALL OUR STORM windos have 3 track..from inside the room they are hung 1 window to the most outside track , next window into the middle track and last the screen into the closest towards the inside.the screen we have are 1/2 screens. if you have a full screen than that would go to the most outside track.

We have similar issue and are always confused about where the screen goes. We keep ours on the inside lower.
