The siding job on my house is less than stellar and there is often a gap of over 1/4" between the j-channel and the window frame. Should I caulk this gap with a flexible caulk? I'm prepping for our cold winters...

Why do it right the first time when do-overs are SO much fun?
Well.... for peice of mind you could. Unless your house is really old, and the windows too, they probably have a flange all the way around that is nailed to the sheathing. If you were to caulk there, it would only be to eliminate moisture from possible getting in near the house, but with newer windows this should not be an issue. It will certainly not help keep you warm caulking this slight gap. If you are losing heat from there you have much bigger problems that a tube of caulk won't fix.
You won't know if you can do something if you don't try.
Fire - they're actually energy-efficient new replacements so I don't believe there is a breach regarding the window - I was just concerned about the cold air and moisture penetrating into the wall cavity. It is an old house with insulation blown into the walls.

The width of the gap next to the J trim is a bother and caulking it will end the bother. The siding is just slipped into the J trim and otherwise isn't sealed in there. Trying to seal the space next to the window trim won't give much draft stopping since the other side of the trim is not sealed. If your windows are an older style with wood brick mold the caulking may help a bit.
